G'day

I've just installed the last version of WindowBuilder Pro and I've some problems in configuring the palette.
I'm editing an RCP Perspective and the Menu voice "Palette Manager" in the palette contextual menu is grayed out and when I try to add/remove a control category or a new control in the palette nothing happens. Moreover just "some" of the views I defined in the eclipse plugins I'm developing are automatically included in the palette.
I think I'm missing something...

That is expected. None of those options apply to the Perspective Editor palette as it is completely constructed based on the contents of your workspace.
Those palette editing options have been removed in the latest build...

All views defined in your workspace that have view IDs assigned to them should show up in the palette.
