I downloaded WindowBuilder Pro 3.0.0 and installed it but Eclipse complains that:

Plug-in "com.swtdesigner.help" version "3.0.0" referenced by this feature is missing.

I deleted the configuration directory as suggested by the installation notes and launched Eclipse to find the above.

I would call it more of a benign notification.

Unless you also installed the optional Documentation / Help plugin (from the download page), it would indeed be missing.

Note that this plugin is optional (and declared as such in the feature manifest). WB will load and run just fine with or without the docs installed. You may install them or not at your choice.

The download area points to the documentation for version 2.1.1, and specifies this version in its manifest. The swtdesigner feature manifest is looking for version 3.0.0., although as you say it is optional. It looks like some of the new features are in the help so is the version wrong on the help manifest?
